I think you should check the Alaska counter first, usually you check in at the airline that is actually flying the flight when it's a codeshare flight, they will probably have signs indicating that it's a codeshare flight with American and indicate the appropriate American Airlines' flight number at the Alaska Airlines check-in counter. Go to where the plane is: at Alaska Airlines. You definitely want to give your baggage to the airline flying the plane you're gonna be on. Since baggage check is part of check-in, you need to go to Alaska Airlines.
